In order to delete them you have to put them in horizontal or vertical group of three and more. Runes can be moved by cursor and only horizontally. When the rune is moved it takes the place of the rune next to it or takes the empty space. For every three burned runes you get the bonus of 100 points, for four runes - 200, for five - 300 and so on.
