Degree Sequences of Graphs was designed as a simple software that allows the users to draw a graph and view the degree sequence. The corresponding degree graph will be shown in the text field available below the graph.
Degree Sequences of Graphs is a small, cross-platform tool that's been built using Java.

GA sequences generator is a program built in Java that can generate sequences based on the genetic algorithm.
Each sequence that the application generates is viewed as a choromosome. The mutation rate and other generation parameters can be easily modified.

- Huffman Coding and Arithmetic Coding
- License: Freeware

This file contains MATLAB functions, m-files, that do Huffman coding and arithmetic coding of integer (symbol) sequences. Complete coding may be done by calling an easy to use main program (or main function), where input argument is the sequences you want to compress and the output is the compressed bitstream, as a vector of bytes. Decoding is done just by switching the arguments. These main programs are: the Huffman coder, Huff06 an updated version of the Huff03 function sbmitted earlier, and two versions of the arithmetic coder, Arith06.m and Arith07.m. The zipped file also contains examples and a contents file.

Use this to encode bit sequences with the duobinary signaling technique or the modified duobinary signaling technique. Duobinary signaling is a three level signaling scheme that uses intersymbol interference in a controlled way instead of trying to eliminate it..

- circ conv 4 unequal length sequences
- License: Freeware

A function that takes two sequences(vectors) as parameters and computes the circular convolution . x(n),h(n) are the vectors. The vectors need NOT be of equal lengths. If they are of unequal lengths, the shorter vector is appended with trailing zeros and then circular convolution is carried out..

[cg, psg] = crandn(rgau,m) Generate correlated Gaussian sequences by Fourier synthesis. Input parameters: rgau = correlation function - length n/2 m = number of realisations Output: cg = m x n matrix containing m sequences of n correlated variates from a zero mean, unit variance normal distribution psg = input power spectrum (Fourier transform of correlation function) Note: Since this uses the fast Fourier transform, it will be fastest if n is a power of 2. crandndemo.m is a demonstration. Note that one plot requires the function plotcdfkuiper (File Exchange ID #21280).

- Kasami Sequences, m-sequences, Linear Feedback Shift Registers
- License: Freeware

Linear feedback shift registers (LFSR) are a simple method of generating sequences, including pseudorandom number sequences. The LFSR code provided is very unrestricted, allowing for any feedback polynomial, initial state or decimation factor. The code is written for a 32 bit LFSR, but minor alterations allow for 8-64 bit versions. A equivalent mex file is included, which runs approximately 100 times faster than the m file. Some of these LFSR sequences have special properties; a maximal length sequence (MLS or m-sequence) has a large autocorrelation at zero lag, with near zero autocorrelation elsewhere.

Seqwog is a command prompt application specially designed to help you find frequent sequences without gaps in their occurrences.
That is, the items of the frequent subsequences must always be consecutive in the underlying transactions. There must not be other items interspersed between the subsequence items. Subsequences may contain the same item multiple times.

- PatternDiffer
- License: Shareware

With PatterDiffer you ve got the possibility to find equal data sequences in two different files. You can see the result in a tabular display with textual and hexadecimal view. The result can be exported to a XML-File for further automated processes. Since the data is analysed on a binary level its structure is not important for the analysis. Simplified you can say that PatternDiffer analyses of the largest connected sequences of two file. The algorithm searches the both data structures for equal sequences. The number of different sequence possibilities is rather high. The runtime of the analysis is O(n) = n .

- SyncLights Player - Control Software
- License: Shareware

SyncLights Player can synchronize your holiday lighting display to music or precisely control other hardware channels. The software allows you to develop programmed sequences which can be associated with multimedia files. These sequences can then be played back to control actual hardware or visually simulated on the screen in the absence of hardware. It supports custom channel definitions, multiple hardware interfaces, playlists and even allows you to schedule execution of the playlist. Other features include power estimation, connection lists, importing and exporting sequences, keypress event recording, direct hardware testing options.

A program to find frequent sequences with unique occurrences of items and weight averaging. That is, an item may occur only once in each transaction (and thus also in each found frequent subsequence). The subsequences may contain gaps, that is, there may be additional items in the transactions interspersed with the items of the found subsequences. In addition, each item may be associated with a weight in a transaction. In this case, an average weight of each item in a subsequence is computed as the average over the occurrences of the subsequence..

Jannotatix allows you to run algorithms that create predictions or annotations on a set of sequences. Examples are repeat finders, gene finders, splicing or binding site predictors. The results are returned in a common format and can be filtered, viewed and compared using a graphical interface. The main application at the moment is motif discovery on promotor sequences. The algorithms can be either run via the web or stored on your own computer as binary programs. Jannotatix is open source, it's main data format for storing features is GFF..

For restriction site data:
The numbers of nucleotide substitutions per site for pairs of DNA sequences and their standard errors (Nei and Tajima 1983).
For restriction fragment data:
The numbers of nucleotide substitutions per site for pairs of DNA sequences (Nei and Li 1979). If two or more classes of restriction enzymes are used, the average number of nucleotide substitutions is estimated by the following weighted average of estimates from individual enzymes.
doTA mk dk
d = ---------,
doTA mk
where mk and dk is the average number of restriction fragments and the number of nucleotide substitutions estimated for the k-th class of restriction enzymes, respectively.
